I'm using Bay Roes a book making application made by Bay photo.
When I click on the app it looks like it wants to restore the app itself and not the data I've created and lost.

Time Machine backs up everything on your Mac except the operating system, unless you have specifically excluded files from being backed up.
If you are trying to restore the data that has been created by the Bay Roes application, you need to ask the support folks at Bay Roes where exactly the data is stored for the application. It might be in a Documents folder, or it might be stored in one of the Library folders for example.
