I was wondering if its possible for two iPads, which uses the same apple id, but to have different emails on the mail app.
They would be for work and I don't want one to have access to the others mail.
Is that possible or will they have access to each others mail because of shared apple id?

You can add third-party email accounts to each device independently of other devices - whether or not they are signed-in to iCloud the same AppleID. You can add as many different email accounts as your needs require.
If, however, the email account is the Apple email account associated with the AppleID, then this account will be available to all devices that are signed-in to iCloud with the same AppleID.
