I have an Amazon Prime membership and Music is included. However, when I downloaded the Amazon Music app, it had me subscribe through my Apple ID. I’d really rather be able to use my Amazon membership to get my full membership benefits. How do I do this?

Well, let’s ask a few questions. Are you talking about your Amazon Prime membership? If so please realize that Amazon Music is NOT included in your Prime membership. Amazon Music is a separate subscription for $8.99/mo.
If you were already subscribed to Amazon Music (not Prime) then you should have been able to login with your credentials, not your Apple ID.
