I think this has something to do with duplicate fonts that were installed by Mac OS. How do I manage this to avoid conflicts?

Since you can't disable the system installed fonts, you have to be careful not to enable conflicting fonts. Connect Fonts should be throwing out a warning when this happens to prevent such a thing.
But, it also could just be a damaged font cache.
Close all apps and run this command in Terminal:
atsutil databases -removeUser
Immediately restart the Mac.
