Because your messages are in the cloud, if you send, receive, or delete a message on one device, those updates appear everywhere. You see the most up-to-date version of your messages, no matter where you access them. That being said, because the deletion was on iCloud you will not be able to recover them. A backup will not contain any items synced with iCloud. So, if you had Messages in iCloud enabled when the backup was made, then you'll not get any messages. This is discussed here:
