If I use a yubikey to log into my MacBook Pro computer are all my files and apps protected, or do I need separate protection for them?

You do not need yubikey to have all your files protected on Mac....

Yubikey and other similar devices are useful for multifactor authentication to protect your Apple ID if you prefer not to have a code sent to a trusted device. But, I agree with leroydouglas in that they are not necessary to protect the files on your Mac.
If the yubikey is not necessary to protect files, what is necessary?
