Smart Mailboxes re-appear after deletion

I have some old Smart Mailbox folders and Smart Mailboxes. When I delete them it takes a while and they are back. I cannot seem to delete them. Somewhere, they are still there and re-inserted.

What can I do?

Figured out this is a problem with Mail synchronisation through iCloud.
