You can download free apps, but you may need to have a valid payment method on file, even if the app you want to download is free.

You can have a credit card / debit card on file and an Apple Account balance.

If you have set your Apple Account balance as your default payment method, your default payment method will be used first by Apple when you need to make a payment.

Free apps has also In-app pruchase.

Only if you purchase something or take a subscrption then you have to pay.

It does not appear that the download of Amazon Flex is related to your charge. Follow Raicya links to determine what the charge is for. There are many Apps that have subscription services or some apps offer a free trial with a charge that will appear if you do not cancel the service during the free trial. Even though the charge shows from Apple, the charge can still be from any App on the store.
