iCloud will use any payment methods added to your Apple ID in the order they appear in. The payment methods can come from ones added to Apple Pay already. Apple Pay payment methods may appear on your Apple ID as options to add, or you may need to add them to your Apple ID depending on where you are in the world.
You can set a payment method on your Apple ID from Apple Pay to be the first one charged, so it is used for iCloud automatically.
