Does anyone know how to file a complaint to Apple?
Consider sending a paper letter to the corporate address.
For the US, that is: Apple HQ, 1 Apple Park Way, Cupertino, CA 95014.
After I googled their customer service number, I only got an AI on the phone but couldn't understand the word "complaint". There were several Yes or No questions, and AI hung up.
The Apple Support staff has real humans answering the phone. Contact Apple for support and service - Apple Support. Apple Support is for assistance (solutions, how to get things done), not for complaints.
There are a lot of fake listings on Google, and they are scams, trying to bill you for fake support and other unwanted spins on your information. Maybe that is what got you in this trouble with unrecognized transactions?

My credit card has several unrecognized transactions from Apple, I tried to report them to Apple.

Apple can only manage purchases done through your Apple ID account, where Apple has a record of you making that purchase. View your purchase history for the App Store, iTunes Store, and other Apple media services - Apple Support. Any requests for refunds are time-limited to a few weeks, so keep track of what happens with your finances. Any refund approval is at the discretion of the staff. In principle all transactions are final, and you agreed to that.
Furthermore, I can not remove my credit card from Apple Pay. It says that I still have an active subscription, which I do not.
Apple Pay is different from the payment method for your Apple ID account.
Apple Pay is a virtual card on your Apple device for use in stores.
The payment method for your Apple ID account is used for purchases and subscriptions for digital products and services with payment through Apple. That may or may not be the same card as Apple Pay.
