In Messages, I mapped custom keyboard shortcuts for Go to Next Conversation and Go to Previous Conversation in System Preferences so I can switch easily between multiple conversations without having to use the **** mouse.
Not sure why, but since upgrading to Sonoma, these don't work. Anyone else have problems with creating custom keyboard shortcuts?

Same here for Custom Shortcuts in Messages. The workaround is the enter the menu item name and keyboard shortcut key in the All Applications section. I have done Shift+Command+D to delete a Conversation. I have the same combination for Delete in Preview (Deletes the current page).
This definitely needs to be fixed so they do not have to be global.

The OP said "In Messages", so pretty clear what app they are talking about. I am having the same issue - I have checked out the apple forums and tried various configurations with zero success remapping the shortcuts to navigate conversations ^tab and ^shifttab to navigate up and down. Also, would be nice to be able to delete conversation using the delete button.
Has anyone had success with this?
Add this to the list of things that wouldn’t be an issue if Steve were still here cracking his whip.
Definitely need a way to quickly delete conversations using the keyboard since Apple won’t create effective filters for spam texts (e.g. let us auto-delete any text that has “Stop2End” in it).
For the record, this thread is about the keyboard shortcut mapping function that lets us create those quick + easy ways for ourselves NOT functioning properly.

You do not say what application...
you can file a bug report /submit your Apple Feedback here: Product Feedback - Apple
you can always try re-mapping your custom shortcuts or try something different and compare your results.
The current stable release of Sonoma including bug fixes, security updates is macOS 14.2.1
