Those are Notifications. To fix it follow MrHoffman's instructions to Stop unwanted Notifications.
Don't click on the Notification. They are scams that will load a web page that seek to intimidate and deceive you into installing malware.

That’s an advertisement. Safari isn’t trying to clear anything, and isn’t reporting that, some advertiser is probably trying to get you to load some app you don’t need, or load some app that might actually be malware.
If that is not a notification (and how to clear those is linked earlier), please post a screenshot of the message.

Your browser is not infected, somewhere along the path you were offered and accepted some advertising via notifications, and now no longer wish to receive these advertising notifications.
Here is how to both stop these notifications, and to block any further requests to request to send these:

Somewhere along the oath, you were offered and accepted notifications, and those notifications are now being used for spam
