Can I charge my Apple pencil (2nd gen) in the magnetic port of my iPad pro 12.9 WHILE using a second pencil? That way, when one pencil needs to be charged, I can put it in its magnetic port on the iPad while I continue working with a second pencil that is already charged. Or would I have to buy a separate magnetic charger to charge the first pencil while the iPad is linked to the second one I'm using?

Only one Apple Pencil can be paired with iPad at one time. Connecting the Pencil to iPad triggers the pairing process.
You shouldn't need to rotate two Pencils. The Pencil will charge very quickly when connected to its host iPad - needing only a few seconds to achieve 15 minutes or more of effective use. Even a few minutes charging from fully discharged will provide several hours of Pencil use.
If using a second generation Pencil with your iPad, if docked with your iPad when not being actively used (as recommended), the Pencil's charge will be optimally maintained at or near its maximum capacity.
