Apple Mac and using Gmail - Apple Mail is making emails disappear from folders

When using any IMAP mail account, the client (in this case the Mail application) syncs with the contents of the server. If a message disappears from the server, it will subsequently disappear on your mac.

If you want to keep messages on your mac, independently of the server, use any mailboxes under "On My Mac". Copy or move them from the gmail mailboxes. Those under On My Mac are now completely separate from your gmail server.
