If you want to keep messages on your mac, independently of the server, use any mailboxes under "On My Mac". Copy or move them from the gmail mailboxes. Those under On My Mac are now completely separate from your gmail server.

Thanks for the reply. However, all the folders that I have created are located under "On My Mac" so that doesn't seem to work as files/emails within the subfolders have just disappeared. Not just one or two the whole subfolder is empty and that has occurred in other subfolders also whilst other folders remain unaffected.
