When you say "desktop" do you mean "desktop computer" in general or "Finder's special area called the Desktop"? I'll assume the latter.
If you have a photo that you store only loose on the Finder's Desktop and not elsewhere, and then you delete that photo from the Finder's Desktop, it will go to the Finder's Trash until you empty the Trash. Both the Desktop and the Trash are actually stored as special folders on the hard drive, but are not saved in iCloud.
