Will Apple Store Warranty replace damaged Silicone Cases ?

as with all things warranty then if they judge it's a production defect discovered after purchase and not a user caused damage to it, then the warranty should cover it

If you mean damage caused by the user, then no. The one year warranty only covers manufacturing defects.
