My sister and I have separate iCloud accounts. I logged out of her iCloud on her iPad and logged into mine to take on a trip. During this time, all of the photos in our iCloud’s merged together and are visible on each of our iPhones and her iPad. Is there a way to separate them without individually deleting the opposite persons photos?

No. You’ll need to delete them individually. IDevices are single user devices. You can certainly borrow her iPad but it would first need to be erased and removed from her account, What to do before you sell, give away, or trade in your iPhone or iPad - Apple Support
