I think it may have happened when I signed out of an Apple ID. I tried to sign in on another Apple ID but was not allowed so I signed back in on the Apple ID I had signed out on. The loyalty cards had disappeared and some telephone numbers (think). When I tried to add the loyalty cards back into wallet it didn't give me the option to do so.

Yes, logging into another Apple ID will remove your loyalty cards and credit/debit cards. When you login to a different Apple ID, those loyalty cards associated with the new id will be restored to your iPhone. Some tickets may not be added such as boarding passes, room keys, house keys etc. for safety and security reasons.
