Every time I open the folio cover of my iPad, the end of the cover, which has a built-in magnet, hits the desk and makes a loud noise. (The height is the same as in the image.) If this vibration repeats, could it affect the hardware? There is a separate case that surrounds the iPad, and it is connected to the cover with magnets.

Your iPad will be fine.
The iPad itself is surrounded by the case's shock-absorbing TPU edges - and a polycarbonate back panel. The case cover flopping onto the table will cause no issues.
If you were to drop the iPad from height onto a concrete floor, then I'd be more worried 🙂

The cover making contact with the desk, as described, will have no negative impact upon your iPad whatsoever.
The iPad, as a portable computing device, is designed to withstand the rigours of everyday usage. When housed within a protective case - such as yours - its protection from rough handling is even greater.
Purely from curiosity, which fitted case are you using with your iPad?
