iPad Mail not deleting from server
Does anyone have any suggestions? Do I also need to delete the mail on the ipad's mail trash perhaps...

I was searching and came upon this exact issue, used the settings Alexmo talked about and it worked for me...
One thing to note though is to set your sync back settings on the ipad far enough so that your sent mail for example also gets deleted if you also want this to occur...
As well as setting on your OS (client) device you also need to change your Hotmail (server). If you go to Windows Live/Options/Hotmail Options you'll see a tick box to allow POP3 connections to manage your emails.
Fingers crossed but I think this is the issue.
The problem is that the iPhone does not send a DELE command to the POP3 server to tell it to delete the email, even if the iPhone is configured to remove email from the server immediately.

The iPhone's POP3 support is plainly broken, but they are giving my sister-in-law the run around telling her that the problem is on the server. From what I read in previous replies, I think they are trying to dance around the fact that their POP3 is broken, and trying to get her to use IMAP.
Sometimes IMAP is not an option, and sometimes (depending on how you want to use your email) it is not a good option.
I think it's time for Apple to stop being lazy and fix their POP3 support.
I *TOLD* her to get an Android phone, but did she listen to me? No! At least POP3 support works right on Android. 🙂
This fixed it for me on my iPad 2.
Got the wrong comment when replying. Selecting trash from the advanced menu fixed the issue for me.

I have the opposite problem. I set my iPad to never erase the messages, but it erases them from the server the minute I say so on my ipad.
I have identical settings on my iphone but the iphone obeys the settings and does not erase emails from server. both Ipad and I phone are on same iOS 7 WEIRD
Can anyone have a suggestion as to what to do?
