In my Passwords list on my iPhone, I have applied.apple.com and idmsa.apple.com. They have the same email address but different passwords. What is the difference? Can I (or should I) have the same password for both? If so, how do I do that?

You don't need the "idmsa.apple.com" entry in Passwords. This is an intermediate Apple website for authentication. Keep the "appleid.apple.com" entry if it matches your Apple Account (Apple ID) password.
