My Music app on Mac is showing duplicates for many songs. When I remove/delete the duplicates (but leave one in place), once I've emptied the trash, the song is no longer available at all and is nowhere to be found on the system (Macintosh HD or any attached HDDs)

See Duplicate songs in iTunes/Music - Apple Community. In some cases two or more entries in the database can be connected to the same physical file on the drive. Deleting excess entries and allowing the underlying file to be deleted breaks the remaining track. Backup before attempting to dedupe, and proceed with caution.
