PAC Proxy Configuration via Command Line Breaks Desktop Settings on macOS – Any Fix?

I’m experiencing an issue on macOS Sequoia 15.2, and after upgrading to 15.3.1, the problem persists. When I configure a PAC proxy through the desktop settings by entering the PAC URL, everything works fine. However, after using the networksetup -setautoproxyurl command with the same PAC URL, the proxy stops functioning. What’s more frustrating is that once I’ve used the command-line tool to set the PAC proxy, even manually toggling the proxy switch in the desktop settings no longer works. Why does this happen, and is there any way to fix it?

old issue, new issue, what changed..

is your Terminal.app added into Full Disk Access

Never had an issue but never had a reason to run a proxy let alone the command line for the networksetup to be helpful here....

By default, the box contains two values: *. local and 169.254/16. They're used to connect devices in a local network, where there's no need to use a proxy server. Generally no need to worry about them.
