JavaScript is a programming language. You also mention Java which is a different programming language. The messages you're getting are likely advising you to enable JavaScript. Apple places that setting in Safari Preferences (or Settings, depending on macOS version) > Security.
Having JavaScript disabled can be beneficial from a security and website 'noise' (excessive activity) perspective. The tradeoff is that essential things like logins, etc., often won't work. It's helpful that you're able to easily enable/disable JavaScript circumstantially.
