Is this Apple Security Alert notification real?

A scam. Ignore and dismiss it.

Websites can only tell if you have malware if you manually upload a file to them, or on Windows, manually start a scanner.

Don't you see? It's an ad! When you download it, with probably comes a virus or something. A bloody good ad by that. The design matches perfectly with Apple’s one.
