The phone numeric keypad on my iPhone SE 3rd generation is partially covered by contact suggestions. Is there a way to turn off contact suggestions or otherwise not cover the 1, 2, and 3 buttons?
The bottom dial button is also slightly covered, but at least I can still easily press that one.

As of right now, no.
You can let Apple know about this, it does seem like a bug and othes have had this issue as well.
Turn off any zoom features you might have enabled.
I have an SE 2nd and I believe this is a limitation of the small SE screen. I just set my zoom and text size features back to "not zoomed" and still have part of the keypad covered:
I've seen similar crowding issues on my SE screen that I do not see on my daughter's larger iPhone .
All you can do is use the feedback link the Kurtosis12 posted. I'm 78 with darned good vision for my age yet I like the bigger sizes are well. I get it.
It was fine before I upgraded to iOS 26.
What's sad is that there appears to actually be enough screen real estate, if everything were laid out better.
The young kids doing programming at Apple don't use zoom I suppose. If the zoom could be set per app, instead of a general device wide setting, that would also be an improvement.
I like the size of my SE, and am disappointed that Apple decided to no longer make smaller phones. I don't want to carry around a phone that's the size of a dinner plate (yes, another old man trait).
I'd rather keep the zoom on - I'm an old man who needs the zoom on in order to see/read other screens.
