If you use Migration Assistant, there are only a few choices, it's basically an "all or none" situation:
- Applications
- User Accounts
- Privacy & Security Settings
- System & Network
- Other Files & Folders (unspecified)

If you want more control of what gets transferred, IMHO it's better to set up your new Mac & install applications from scratch without using Migration Assistant. After the setup & installations are complete, copy desired data folders & files over from your old Mac via file sharing or an external drive.
An intermediate way would be to use Migration Assistant to transfer only your Applications & User Accounts, then manually copy data over as I suggested above.
