Does this also happen with a new, fresh project that is not created from a template?
Another option: click on an empty spot in the main window just to make sure no region is selected, now have a look at the Region Inspector's transpose setting.
Have a look at the Transpose settings in the Region Inspector and the Track Inspector.

What instrument is this happening on? MIDI or Audio instrument track? Mono or polyphonic instrument?
Have you turned off all the effects and tried the instrument bare?
Given more info, I'd like to try and reproduce what you're hearing.

*doesn’t matter if it is a nexus, serum etc
*turned all the effects off also
