According to Apple the fix is this:
Turn up the volume to max on iphone or ipod touch before connecting to usb.
This works for me on my Peachtree iNova.

I've been trying my luck with various things to try to resolve this problem, and I found (at least for me) this one to be working. The nature of my car is that the USB port will be on after I unlock it (along with the speedometer lights, interior lights, radio, etc), and it will stay that way for 7 hours until the car's battery's dead. So, I unlocked my iPhone, connect it to the car, then I start the car, and I left the phone there unlocked on the home screen.
So far I heard only 1 or 2 crackles along the drive and most of the time no crackles at all, and not constantly like before. So I guess that higher CPU cycle thing really does something.

I too had the same problem. I tried pretty much every possible solution including changing headphones (B&W P5, Apple Headset, Sony...), adjusting EQ, deleting & re-syncing the songs, etc and finally found a solution that works.
1. Select all your songs or just the ones that are having the issue
2. right click>Get Info>"Option" tab on the top>Set the "volume" scroll bar to "none"
(depending on how many songs you have selected, it may take some time for it to adjust the volume.
3. Finally, just plug in your iPhone, iPod etc... into the computer and let it sync.
Hope this solution solves your issue because it did for me.

Well, this thread may be dead, since the last post is in Nov 2011, but I'm replying to let you know the problem is still alive and well...
I just got an Ipod touch 4g for Christmas to replace an old ipod I used to love. My girl and I have missed having music in the car, so we got ourselves a Pioneer stereo with integrated aux, USB, and Ipod direct control.
I'm ecstatic, love having my radio back, and love the performance of the stereo....except the old "record pops" that I'm getting. My old jeep rickets, rackets, rattles, shakes, and bops its way along whenever driving, so I actually just noticed the popping when I sat idle in the driveway for a song.
It is exactly as this old thread describes - Radio, aux, and other imputs are all crisp and clear. I've tested my EQ settings, reset the radio and ipod, checked wiring, the works. It is definately just when I plug the Ipod in with its apple usb plug. The function all works beautifully, but man some songs are just latent with cracks and pops!! I simply cannot un-hear them now even when driving in the noisy jeep!!
I'm running IOS 5.0.1 on my Ipod touch 4g. My first instinct when I realised it was just the ipod playback was "song bitrate..." I figured some of my downloaded songs are 256 and 336 bitrate, which may be conflicting with the stereo. Itunes 9 has a new feature to convert all synched songs to 128, and I was going to try that. I'm going to try some of the things mentioned here like changing song volumes in itunes to "none," cycling the pod, making sure the ipod volume is max, and making sure the ipod is "awake" for cpu cycle stuff.
I am so sick of getting email updates to this thread because people won't read through it to see a few helpful solutions.
Restart the device and it should fix the popping noise!

well I have restarted, synced, set the volume, tried starting the radio after the iPhone is conencted, and even lit candles, and nothign seems to make it go away. There must be some bug someplace, in SW or HW. Seems pretty pervasive in the market, so not sure why its so hard to find it. Seems isolated to the USB out....
Don't mean to necro if I am but definitely want to bump this...
Restarted iPod MULTIPLE times as well as all above tips with no avail.

Weirdly enough, my iPhone 4s 16gb does NOT have this issue at all, both iOS5 and iOS6.
For me, it happens when connected Via USB (have NOT tried bluetooth.)
I hope someone comes up with a solution!

Well Stingz, I am going to give it a try, it seems all ipods have this issue.

It was happening to me last night, but I'm running iOS 6.1.6 on iPod touch 4. i had been FaceTiming a friend and sound was fine, then I ended call and went to YouTube. Sound was fine until I went to watch videos. All I did was turn the ringer on, and I heard my iPod perfectly. Hope this helps!
