Logitech Harmony + Apple TV II = eternal need to unpair
Any suggestions would be very welcome.

It turns itself on and off.
I had trouble with my Harmony One. Same thing, pairing, unpairing, etc.
I had first setup the device as a "computer" and put in Apple then AppleTV in the Model number.
The deleted the device and the activities associated with it. I then setup the device as a "TV", the "Apple" then my model number which is A1378. I hit add device and the next screen said "Apple TV".
I then went to the activities part of the setup screen and set it up those activities for the device to come on, which TV input it would use, etc. When I tried to rename it from "media device" or whatever it was called, I tried "Apple TV" and it said that the name was already used, so I renamed it "Watch Apple TV".
I have now been sitting in front of the TV going back and forth between DirecTV, DVD player, and Apple TV under Activities and I no longer have the "unpairing" issue and all the buttons seem to work.
Try that out. I will repost if the problem happens again.

The solution in my case was to fix the activity settings.
1 Go to the Harmony Remote Software (I am using v 7.7.0).
2 Go to your list of activities
3 Find your Apple TV activity (or whatever it happens to be called)
4 Click on Customize Buttons
5 Find any buttons that correspond to the regular ATV remote (such as upArrow, downArrow, play, pause, etc)
6 Make sure that these buttons are set to the proper device (my Apple TV "device" is called Media Center PC here)
7 Make sure the command corresponds to the mapped command for your device.
8 Upload the changes back to your remote
I'd make sure your Apple TV is unpaired when you test (just in case it happens to be paired with your factory remote). That fixed my problem immediately.
