I have received VAT refound from Apple Dev Program. I have send e-mail to iTunes Store EMEA support with my VAT EU details and after few days they send me proper VAT invoice with 0 VAT and send VAT to my card back.
I did that myself once, but this should not be the way. It should just be that you get the correct amount in the first place. Of course you have to find a way to make you VAT registration details to stick with your Apple ID account.

If you are registered for VAT and charge VAT, you are obliged to provide a VAT receipt by law.
In the UK it is illegal to include a clause to remove a legal obligation, such as above.
that's to stop companies etc. taking advantage.
Whilst Apple might not be helpful, I doubt they would as foolish as to straightforwardly deny their legal obligations. at the point thinly question would be whether they had broken all the contract or part of it...
What information is required on an EU VAT Invoice
Whilst there are still some difference between EU member states on their invoice requirements, the basic following requirements are common:
A) The date of the invoice
B) A unique invoice number, which should be sequential
C) The name and address of the supplier and the customer
D) The VAT number of the supplier
E) A description of the goods supplied, including quantities
F) The date of the supply of the goods or services where materially different from the date of the invoice
G) The net amount charged
H) The EU VAT rate charged, and the amount, and the gross charge
I) Foreign currency rate if an alternative currency to the national currency of the supplier is used (this rate must be based on the local tax law e.g. a Central Bank rate in France
