I have a mac mini Snow Leopard server. When Mac OS X Lion is released, can I just install OS X Lion over the Server software since I am not really using the mini as a server?

As long as you are running version 10.6.6 you will be able to upgrade to lion.
Actually if you are running snow leopard server you cannot upgrade directly to Lion. You need to first upgrade the server and then the lion. You need to pay twice. The best way is to buy a copy of lion on USB, it's the same price at least.
