Covers missing in iOS5 iBooks

Just loaded iOS5, and in iBooks the covers for most of my ebooks are missing, replaced with a generic cover. Most of my books are ebooks bought from other sites, but they showed fine in iOS4.

Ideas?

I too am not at all happy about the whole update/ibooks issue. However, I have found that, as long as sync collections is enabled in the ibooks setting on the ipad, you can remove all your books and then replace them through resyncing without losing the collections information. I have around 3000 books and about 400 collections, and they all came back together with the book covers. The whole process took a long time, however and made me almost as nervous as the original 6 hour ios 5 update. How come Apple take 3 hours to back up 20 Gb of data?

This may be a different twist but can someone tell me where you actually check or uncheck Books in itunes? I do not have anything vaguely like that along the top bar of the Summary page.

And while I have the iBook app all shelves are empty and no sign of books. Not good when I am only part way through the Steve Jobs biography

Insights most appreciated

Thanks

My problem is that when loading a folder of books from PC to itunes, about 30% of covers (which are in the folder) dont get picked up. There is a work around, right click on the book, GET INFO / ARTWORK and add in the cover, but its a manual one by one job. If anyone knows of a better way to ensure all covers are picked up in the load to itunes, please share.
