PDFs missing from iBooks ( iOS 5 )
I have updated to iOS 5 & the PDF's are all missing from iBooks
iPhone 3GS
Nearly two years later and iBooks is still destroying collections of PDFs.

It's not only PDFs. it's anything not purchased at Apple's bookstore, unless somehow you were syncing your books through the iTunes app.
I was able to take backups of all application data on my iPad before I upgraded iOS, so I have the ability to restore ALL of my books whenever I want. And as soon as I open the iBooks app, iBooks DELETES EVERYTHING THAT WASN'T PURCHASED AT THE BOOKSTORE. Again and again, deliberately.
I'm very angry. This is not a matter of "lost books", it is a matter of purposeful deletion.
