My iPhone 4s never finishes syncing. It just says "waiting for changes to be applied" and continues to sync. iTunes is updated to 10.5 (141) and a brand new iPhone 4s.

I sync my IPhone 4 and IPad 2 with new Macbook Air. Syncing IPad is OK, syncing IPhone - the same like threeshoesva (I waited 8 hours, still nothing happened...)
This should work:
As soon as the syncing starts, cancel it (before "waiting for changes to be applied"). Then right click on your phone in iTunes and choose "Back Up" and let it finish. Try if everything worked by restarting iTunes.
You think syncing on the iPhone and iPad are akward? I remember is trying to sync Palm Pilots years ago, now THAT was a pain 👿
This for me has deleted 3000 songs - how do I recover them?
Use Time Machine to restore your iTunes Media folder. This should get it back to the way it was before you made any changes. If using a Windex machine, try a system restore point or go to whatever you use to back up your computer and restore it from there.
Whoever the person was who thought you should delete the entire thing should have warned everyone that it would also delete all of their media stored locally.
If you don't have either of these options, then you can download anything you've purchased from iTunes again using the Music Store, but for the rest of your media, unless you have iTunes Match . . . well, it's probably not coming back.

Here's what worked for me. Scan your song list in iTunes for any songs with a gray exclamation point icon appearing next to the track number and selection checkbox. If you find any, delete those songs, then re-sync. I believe these are songs that are somehow "missing" from your music library, yet still showing up in iTunes. Once I deleted them from my music list in iTunes (I had two of them in all), everything immediately synced. Not sure what that's about - but the problem is now resolved for me. Everything syncs in a flash after the change, just like it used to.

I recently had this problem. The problem was that I had installed the latest iPhoto (9.4.2) and I hadn't launched it yet. When I did launch it, it said it needed to do a database update. After that the sync worked.
I believe the problem was simply that iTunes couldn't access the iPhoto database and it was getting stuck there during the sync.

After uninstall and reinstall of itunes and a complete restore of iphone 5 the apple advisor supervisor informed me he just was told itunes 10.7 has a known problem finishing a sync with iphone 5. He also advised there will be an update to itunes 10.7 in the near future that should fix this problem. All data transferred during the sync process but itunes showed step 7 of 7 "Waiting for changes to be applied" and would not finish. Hope this helps some of us who have spent hours trying to resolve this issue.
Deleting old back ups, restarting iTunes, restarting the iPhone and synching via USB worked for me.

I tried this and luckily found the source of the problem!! It tells me that a particular folder does not exist [[ 2013-01-04 12:56:51:731|SyncServer|21950|0x7fbfea40bd80|DataManager|Warning| Client com.apple.Mail sync alert tool path /System/Library/Frameworks/Message.framework/Resources/MailSync does not exist.]] --> then it cancels-- I see this right after:
2013-01-04 12:58:51:820|SyncServer|21950|0x7fbfea40bd80|Server|Info| Cancelling all sync plans.
2013-01-04 12:58:51:934|SyncServer|21950|0x7fbfea40bd80|Server|Info| Goodnight, Gracie.
I have verified, and this folder (Message.framework) does in fact not exist. Any clue on what to do?

Nothing I read worked for me. This is what I did to Fix the problem for my Iphone.
I am using Windows 7, I do not know if that makes a difference.
In itunes left click on your iphone tab.
Click on the music tab
Check the box to sync music.
My device started to sync soon after.
I would think you need to change the settings for movies/books/etc doing the same thing.
In my case (iPhone 5, OSX 10.8, iOS 6, iTunes 11), I changed iMessage settings on the Mac during a sync and triggered the problem. (I had changed some other settings within iTunes during sync and never had a problem.) I forced sync to stop and restarted sync. Stuck. I ejected iPhone, replug, and restarted sync. Stuck. I even rebooted iPhone. Guess what happened? The message recurred in iTunes immediately after I plugged iPhone back in, without asking for sync. The syncing icon didn't appear on iPhone. I couldn't bear to remove voice memos (or delete backups) as some had suggested - it is insane to lose data on this. (Besides, I can't convince myself that what good is removing voice memo for this problem.)
The last thing I tried got sync to complete: Quit and restart iTunes.
