When I updated to iOS 5 Apple made me change my AppleID to an email address. Now the app store app still wants to use the old ID which is no longer valid and I can't find a way to change it to the new ID even though the correct ID is set in Settings>Store>AppleID.

As far as I know, it has always been an email address. You may have a user name for the account, but there needs to be an email address associated with the account. When you make purchases from the store, iTunes will email a receipt to that address.
Years ago when the iTunes Store was first launched Apple required a user name but they didn't have any requirement for it to be an email address (they just had an address associated with that account).
They later changed that for new accounts but have only just made people with existing accounts change their user name if they want to upgrade to iOS5 on their portable devices.
I believe this is probably the root of my problem. I'm just not sure how to fix it.
When iOS5 was released and I did my update I tried to change my user name to my email address but couldn't because it was already in use (by me). I don't know when I activated that account, but I had to delete it so I could change my user name. I think this is what is causing the problem. I have noticed a few songs that are missing from my home computer as well as some iPhone apps, including the ones I have been trying to update.
I changed my Apple ID to the right format, but I was unable to save any of the apps I had under the old ID. Therein lies the rub. I had to reinstall all the apps (luckily most of them were free) under the new ID. I have one app now that I have data I want to keep and when I synced the phone, Itunes erased it from my phone, saying I am not authorized to have this app. How do I change the ID associated with this app??
I contacted Apple tech support to get help with songs that had been deleted under similar circumstances. They were very helpful in getting my problems resolved. You might want to try the same thing. Also, there was no fee charged for the assistance although I don't know if this is true in all cases.
At the bottom of the main page in the App Store App, you should have the option to sign out of your account, just do so and then sign back in with the new credentials.
I've logged out and back in several times. It still displays my previous AppleID when I try to update my Apps, and it won't let me enter my previous password.

Walter, I had the same problem. Read Noble Seven's reply, it works.
Worked for the apps but looks like the music is lost.
