Strange Pop-up

Hello,

I have a problem with my iMac(intel). Sometimes when I turn it on, when it goes to the dekstop after the boot, a strange pop-up appears and immediatly dissappears so I am not able to see what it is saying. The only thing I noticed is that in this pop-up there is a yellow triangle( like an error message). I know my question is silly but is my iMac infected by a virus or malware? I have Sophos Anti-Virus which says that everything is ok. Please can cou help me? My version of OS X is Lion 10.7.2. Thank you!

Well I clicked on one which was on facebook(my friend send me the link) and something was downloaded and when I opened it, it said ''This file can not be opened'' and if my memory serves me correctly safari not only downloaded the file but it also opened a website and it was saying that it isn't safe to go to this website so I closed it( unfortunately I saw it after I had downloaded and opened the file). Now I am scared from what you said. What should I do? Should I uninstall java or something like that? But for your understanding when I installed Sophos Antivirus and fully scanned my computer it found 1 infection but it said that it cleaned it and now that I still scan my iMac it says that it is cleaned.
