If you're loaded with money, Adobe's Acrobat Pro might let you removed the watermark. If you're like most of us, you may find PDF Pen or PDF Pen Pro more reasonably priced. You can find out more here:

PDF Pen and PDF Pen Pro offer about 90% of the features of Adobe Acrobat Pro at about 10-20% of the price. And I find them much easier to use.

I tried with my copy of PDF Pen Pro and I was able to erase the "iBooks Author" footer (if that is the watermark you mean) in about a minute by selecting it with the rectangle select tool and erasing. (Putting a white box over the watermark might also work.) But you'll have to do that manually on every page.

Easy to do in Preview. Print your document to PDF and open it in Preview (already saved as PDF, not just opened in Preview). Use the select icon to crop the page on the inside of the gray line that defines the page content. At the bottom of the page, leave the crop line above the apple symbol.

Now go to the thumbnail page and type Command-A (for select all). Now hit Command-K (for crop). It will be gone from all of your pages.

When printing, just have the page print to fill the entire paper. Or print it again to PDF with that enabled and you will create a new PDF with no watermark.

Done.
