I recently upgrade to the latest iphone operating system for the iPhone 4 and now get an encoding error on all the books I've purchased. Is there a way to fix the error? Thanks

Are you referring to the new iBooks update? (I know you said you upgraded your OS but there's an update for iBooks as well)
I would suggest uninstalling the App and then re-install it.
I just updated to the iOS 5.0.1, would that have included the iBooks update? Also, if I remove the iBooks app and reinstall it I wouldn't lose my iBooks correct?
No. You must still install iBooks through the App Store, and it must be updated through the App Store.
You will not lose your books because it is saved to your Apple ID. If they aren't synced to your computer, just re-download your purchases in the iBookstore.
