Transition only for one video track?

Now, if I try and add a fade to color transistion to the top clip/photo, it also fades the bottom one.

Not sure what you're seeing, but it works for he the way I would expect. The clip on the primary storyline fades to the color and then the clip on the secondary storyline fades up from the color. Is that not what you're seeing?

Well,, that screenshot doesn't show it very well. Whenever I stack anything, video clip or photo, and add a fade to the top track, the bottom track always fades as well even though I don't want it to. It doesn't show a fade, but fades.

That's what a fade to color transition does. It fades the clip to the color. You have a clip on the secondary. What do you want to happen? Do you want the shot on the primary to cut to the color and then fade up from that color? Have you looked at the transition controls that adjust the fade and hold times?

I want the clip on the secondary to fade in, but (not that exact clip) what happens is the primary clip fades out and then back in. I don't want it to do anything.

I think I understand what you are trying to do.

Cross dissolve works, and so do some other transitions, like Band or Bloom, for example.

Others like Flip or Fade to Color affect the whole frame.

The bottom line is: it depends on the particular transition you are using. There may be other transitions available online that suit your needs, or you may able to make some modifications to copies of the original ones if you have Motion.

You can also just use Cmd-T to apply a cross dissolve - at the start of the story line it will act as a fade in.

And if you want a fade to black between two clips in the secondary, you may be able to simulate that with two cross dissolves and a short gap clip.
