The process of editing clips in a project doesn't really involve "joining" clips. It's more a matter of placing clips next to each other.
When you're finished and you Share (output) your movie is when everything get's assembled into a finished whole.

And if You by any chance must merge two clips together (when using text and transition tools - this can be a demand)
• Then start a Project
• Put clip A and B here
• Share/Export to QuickTime as full quality QT.mov
• Import this - now merged Clip A+B
This Export / Import strategy - is important as it can be used to create very complex screens as with several text's moving around etc.

It is possible to use the option Modify->Join Clips also, but that is more restrictive. Im trying to use it to sync the Ken Burns effect along cuts made from one single imported movie.
Once I understand this option fully I´ll post it here.
ps. I know its always possible to share these cuts and create separate movies and import them again to my project. but it would be easier to use the Join Clips option...
