I received an 11" macbook air as a graduation present but after using it for a few days I started feeling that the screen was too small and hard on the eyes. I want to exchange it for the 13" and pay for the extra cost but Im not sure if apple policy allows that. Also, since it was a gift, my friend said he already threw away the receipt.

You may be able to effect an exchange if it's been less than 14 days since the purchase date. Given that it's been in use there will probably be a restocking fee.

There are 14 days from purchase (the day it was purchased counts as 1) to return for money back easility.
As to the receipt, Apple store could help your friend with that, provided ID or original credit card or other "evidence" can be brought in.
