Letting it drain till the iPad shuts itself off does not drain the battery to 0. The iPad will shut itself off before the battery hits 0 to avoid the battery getting that low. If you let a lithium ion battery go to zero, it will not take a charge anymore and will be completely dead. If you are going to store your iPad for a while keep it charged at about 50% that way it's not fully charged sitting there and has some room to play and not go to zero. Do not store the battery for long periods on an empty charge. If it slowly depletes and gets to zero, that's it, no more battery. You should cycle the battery once a month by Apples suggestion, however I have an old iPad that I have never done this and it still works great. Doing this cycle does nothing for the battery itself as stated earlier, however it does calibrate the battery sensor which in turn causes it to more accurately show the battery levels
