Messages will have a *new* icon but doesn't clear, even if all messages are deleted. Also have a convo window that I can't exit out of. Force Quit, Reboot, none of it will get rid of the convo window. Sometimes reboot will get rid of the new icon

Messages is in Beta. There's a 99% chance it's a bug with Messages, not OS X Lion.
Keep in mind that Messages is in beta and won't officially be released until the release of OS X Mountain Lion 10.8 this summer. I have the same issue occasionally. In the meantime, try quitting the app, removing it from the dock, then relaunch it. Does this work?
In my question i state "Force Quit, Reboot, none of it will get rid of the convo window. Sometimes reboot will get rid of the new icon" so no that does not work. The convo window has been there since May 2nd. I also understand that messages is in beta, as the title of the section is "TS4196: Troubleshooting Messages Beta" But what good does Beta do unless I can report errors, or they try to issue updates to Beta users to fix it. Maybe thats why they always have issues with new products. Because they don't truly test beta out.
Hold down Command-Option-Escape and select Messages and click on Force Quit. This is a better way to force quit that holding down on the application and clicking force quit.
You know how else to force quit? Command Q, or Click the Apple, and click force quit. I appricate the feedback, but please read my post, I said I have tried force quit! Please don't post just for the points.
There are several ways to force quit. I was just checking to make sure you tried to use that one so I can you help fix the problem. Have you tried opening up Activity Monitor and killing the process?
This method is almost guaranteed to work. If it doesn't, let me know so I can show you an even more surefire way to close Messages when it acts up. I'm only trying to help. I try to start with the easy things because that is usually what people haven't tried. In this case, you have tried some of the easier methods so I'm showing you more complex ways that work more of the time. If I really wanted to show you how to do it the first time, I would send you to Terminal, but I'm assuming you would prefer something easier. Correct?
I have tried killing activity monitor, i have also forced quit, and rebooted. I'm sure uninstalling and reinstalling would work, but thats not a fix. I'd really like a fix or an update. If your teminal tip will resolve it great. I'll save the instructions if its a tough procedure so I can refer back. Thank you.
From Terminal, type
ps -ax | grep Messages
Look for the number to the left to find the PID (process id) of the Messages App and type,
*sudo kill #
*Replace # with the number of the PID
It will ask for your admin password, by the way.
I will have to pause this troubleshoot, because after doing all the steps minus the terminal step and nothing working, I put my laptop and myself to bed and just opened it up this morning for class and is now not showing the new icon. Weird.

Its doing it again and this isn't working.
You typed "suda" with an 'a'. It's "sudo" with an 'o'. That's your problem.
Also it appears that the Messages PID is not showing up. Just look up the PID for Messages by opening up Activity Monitor. The # will be on the left side in Activity Monitor.
