After updating to Aperture 3.3 all my icons appears in Black and white. This includes the inspect button, photo stream button, the Facebook / flicker share button. Could you please help here ?

Before you even consider doing any of this, make a backup copy of your Aperture application.

The icons are inside the Aperture application. Ctrl-click the Application icon in the Finder, select "Show package contents".

Open the folder "Resources".

You will find all icons as tiff-images there. If you edit and color them, take care not to change the filename and the pixel-size.

I didn't figure out how to replace the grey icons in the navigator yet (top right corner). Any idea?

I did not even try to. icons that are always in exactly the same place are static do not need the color as as the icons in the library inspector. These may change there position and are harder to find.

I feel like I'm back to the days of the old black and white Mac Classic. It was very dramatic and incredibly helpful when color icons first came out.

I'm sure in a few iterations they'll change their mind and go back to color. Then it will be listed as "new" feature!
