I have a problem with the vibrator in my iPhone, I've been meaning to send it back for weeks, but I just broke the glass. Will they still take it back because the broken glass is not the initial problem? It's covered under AppleCare.

No. The broken glass technically voids the AppleCare Coverage. The Apple Genius will listen to your story and evaluate the problems with your iPhone. The Genius can decide how to handle this in many ways, including accepting this with AppleCare, but I doubt it. Again the broken glass voids the Coverage. If the Genius decides that the AppleCare is now Void, out of Warranty replacement is $149.
Disappointed to hear this. Especially since I've called Apple support three times in the past 2-3 weeks only to sit on hold for 15 minutes and have their phone line hang up. Think that would help my case at all?
