Desktop Wallpaper folders disappearing/reappearing in System Prefs

I recently upgraded to a 15 Inch MBP with Retina Display and I have a problem with desktop wallpapers. I migrated everything across from my old mac and when I go into System Prefs > Desktop & Screen Saver there is a list of all the folders I've added with all my wallpapers in. I've deleted these out because the wallpapers are no longer suitable for the new display. I've then added in a couple of new folders with retina wallpapers in and everything is fine. The problem occurs when I quit System Prefs and go back into it, all my old folders have reappeared and all my new folders have disappeared. Due to this problem sometimes when I boot up my MBP the wallpaper has changed to something random.

I'm getting a bit fed up with removing and adding the folders back in now, is there any reason why it might be doing this or is there a solution?

This is the problem I'm getting, I choose a wallpaper from one of my folders, turn off and the next day when I turn back on and login it's reverted back to one of the Apple stock wallpapers (whichever one I used last). Plus there's the whole issue of my added wallpaper folders disappearing everytime I quit System Prefs and go back in. Annoying, wish this would get fixed, I've tried everything anyone has suggested and still no luck.

I have the same problem on my MBP with Mountain Lion and I haven't been able to fix it. What's more strange thouigh, is that I also have a Mac Mini with Mountain Lion and I don't have this problem there, I added all my desktop folders and they don't disappear whan I log out. I tried reinstalling Mountain Lion (clean install) on my MBP but this didn't solve my problem either, now I'm worried this is a different problem just with the MBP…

Yes, this is an annoying issue although I have discovered something else that's more annoying: I have a MacMini with ML too, and I had a program installed in it that changed the wallpaper automatically so I have never worked directly from the System Preferences for it, but I thought I could try and see if the issue also was present there and it wasn't! I added all my wallpaper folders into System Preferences and none of them disappeared... I even reinstalled with a clean install ML on my MBP and the issue didn't go away. I purchased an app called Wallpaper Wizard that changes the wallpaper automatically and to which you can upload your own wallpapers (plus a massive selection they already have) and that's what I'm using right now until Apple solves this...

Ok, so I just formatted my iMac, reinstalled Lion, then upgraded to ML, still no problem, then restored from my time machine. BAM, bug is back. So I did it again, this time I only restored my personal files and nothing else, no system settings or anything else. BAM bug came back again. So thats gay, the time machine is corrupt with that bug now. But atleast my other problem regarding Find my Mac is working now.

WORKAROUND:

Hey All. I too am having this issue on my Macbook Pro with a clean install of Mountain Lion. I did not back up from time machine or import settings from any other backup. So when I say clean, I mean clean. And yet, when I add a folder to Desktop settings, it disappears once I close out of preferences. The work around was to import my pictures into Iphoto and choose a picture from there in desktop preferences. That seems to be the workaround and it will keep the picture you chose in between bootups. Hope that helps for now...COME ON APPLE!!!!
