Certainly some do. I've just bought a MBP today with 16GB of RAM and the processor upgrade direct from the Apple Store. It didn't appear on their availability on the Apple Store app either.
I know this is an old question, just updating the answer in case anyone else is wondering.
No one here is an Apple employee... so none of us have any information about the stock at any particular Apple store.
Actually, Wayne, it's easy to get information about the stock of any particular Apple Store; just ask them.
nasa314, from talking to staff at a number of local stores by phone and in person, most stores get the base 2.3GHz/8GB/256GB configuration regularly, some get the 2.6GHz/8GB/512GB configuration at varying rates, and only a few stores get the maximum 2.7GHz/16GB/768GB configuration (and that only rarely). Nobody mentioned ever receiving the configuration you mention; that would have to be ordered.

As stated in the Apple Good to Know Guide [http://store.apple.com/us/browse/guide/cto]: Because everyone’s needs are different, the Apple Online Store lets you build the Mac you want with the options you want.
There's nothing that says that an Apple Retailer couldn't buy some off of the Apple Store and resell them [unethical, but it's very possible]. I would check with your local Apple Retailer to see if they carry them. Chances are that they will tell you that 16GB of RAM in a rMBP is only available through the Apple Online Store.

Sure you can get that information from any Apple store by calling. But you did not know this information by virtue of participating in these forums. Nor did you know it from experience. I was trying to make it clear to nasa314 and others that they should call the specific Apple Store near them and that noone here has that information (unless they are willing to call Apple stores and poll for information).
I am glad you were able to provide more specific information as that will definitely help those who read this forum.
