My school uses Ipad's so is there anyway they can track my iMessages?

It depends on how the school has set up iTunes accounts on the iPad. In any event, if your school has provided you with an iPad for school use I strongly suggest you follow the terms of the Acceptable Use Policy or similar school policy, and ask the technology department at your school for clarification.
