Try this: Go to Safari, Preferences, Security, Block pop-up windows.

Safari > Preferences > Privacy > Remove all website data
The MacKeeper ads are hard to avoid, because the developer is an aggressive, unethical marketer who abuses JavaScript. Consider installing the "Ghostery" Safari extension, which blocks many tracking cookies. Also consider using an ad-blocking proxy such as GlimmerBlocker.
Even with pop-ups blocked under Preferences, MacKeeper continues to pop up. Someone needs to find a way to stop this, please.
See Linc's reply just above your post. GlimmerBlocker will block most of their pop-ups.
My sister opened a new tab then went to "file" quit safari. It asked if you wanted to close both tabs, so she did. I'm pretty sure it's gone. I don't see it anymore.
And the clear website data didnt work for me either
Does NOT work for this malicious pop up!! mackeeperapp2.zeobit.com, etc. Emptying cookies and websites all DO NOT WORK. What is the real answer???

Everybody- the answer is simple Safari > Preferences > Privacy > Remove all website data
For me, it blocked the browser which prevented me to take any action so i trashed the com.apple.Safari.savedState subfolder which resetted the browser.
The only solution is to use a different browser. Safari and Mail are pretty much broken at this point. I use a combination of Firefox and Chrome, depending on what I need to do.
Those suggestions won't work for those evil "MacKeeper" ads.
Try, this:
Finder > Macintosh Hd > Library (clear all 'weird' or 'unknown files in these) , Input methods , Internet Plugins , Launch Agents.
Once that is complete get into Safari > Preferences > Privacy > Remove all website data. Quit Safari Restart Mac.
This should work. If not then go back into your Library and start over.
